At this time, a gateway will not function properly if you are using data sources and one is online and one is on-prem. As soon as the online data source is added, the gateway is designed to gray out because Power BI interprets that it is no longer needed. I would like to be able to combine data sources from both on-prem and online sources together with the use of gateways.

Update please? Posted in 2016 and still an issue... we are using a PBI report using on prem SQL and SharePoint Online data.

What's the timeline on getting this capability on the Enterprise gateway at this point?

I am running Gateway version 14.16.6584.1. I can mash up SharePoint Online Folders on the Enterprise. But, I cannot mashup SharePoint Online Lists on Enterprise Gateway when I added the Lists to the same pbix Dataset. However, I *can* run the combined SharePoint Online, List, and on prem SQL Server mashups using Personal Gateway. I assume the SharePoint List mashup capability is a feature that is coming soon.

With latest Gateway version (14.16.6584.1 - 23/01/2018), I am able to refresh my hybrid model with MySQL data and SharePoint Online Excel file.
2 sources are separated (no merge, union, etc.).

I am curious about this... I had mashed up on prem SQL data and Excel files stored in sharepoint. No way to keep it up to date using the enterprise gateway, correct? I am testing a personal gateway today to see what will happen.
